    Medikal Görüntülerde Nokta Bulutu Uygulamaları

    Bu tez çalışmasında, böbrek ve pankreas segmentasyonu problemleri voksel tabanlı ve nokta bulutu tabanlı derin öğrenme yöntemleri kullanılarak kapsamlı biçimde incelenmiştir. Çalışma, veri temsiline bağlı olarak modellerin performans ve genelleme yeteneklerini değerlendirmeyi amaçlamaktadır. Böbrek segmentasyonu için iki aşamalı kaba–ince segmentasyon çerçevesi tasarlanmış; U-Net, AttUNet, ResUNet, MFFAU-Net ve TransUNet mimarileri KiTS19, KiTS23 ve FLARE22 veri setleri üzerinde test edilmiştir. Sonuçlar, voksel tabanlı yöntemlerin yüksek doğruluk sunduğunu ancak hesaplama maliyeti ve genelleme kabiliyeti açısından sınırlılıklar taşıdığını göstermiştir. Bu sınırlılıklara yanıt olarak, nokta bulutu tabanlı PointNet ve DGKSA mimarileri değerlendirilmiş; bu modellerin düşük bellek kullanımı ve güçlü geometrik farkındalık özellikleriyle özellikle karmaşık organ sınırlarında başarılı sonuçlar verdiği gözlemlenmiştir. DGKSA modeli, pankreas segmentasyonunda voksel tabanlı yöntemlere göre daha üstün doğruluk elde etmiştir. Genel olarak, çalışma tıbbi görüntü segmentasyonunda nokta bulutu temsiline dayalı yaklaşımların uygulanabilirliğini sistematik biçimde ortaya koymakta ve veri temsili–performans ilişkisine dair özgün bulgular sunarak gelecekteki araştırmalara yön göstermektedir.

    PID Kontrolcü ile Çok Serbestlik Dereceli Hidrolik Robotun Anabom Hareketlerinin Optimal Kontrolü

    PID kontrolcü bir çok endüstriyel uygulamalarda kullanıldığı gibi elektro hidrolik sistemlerde de yaygın olarak kullanılmaktadır. Kullanımı basit olsa da endüstriyel uygulamalarda tam olarak istenen şekilde kullanılamamaktadır. Bu çalışmada çok serbestlik dereceli robot kolun Anabom uzvunun PID kontrolcü ile optimum kontrolü amaçlanmıştır. Sistem ters kinematik prensibiyle çalışmaktadır. Yani robota komut olarak pozisyon x,y,z değerleri verilmekte sistem gitmesi gereken açı veya uzunluk değerlerini kendisi hesaplamaktadır. Sistemin matematiksel modeli System Identification ToolBox ile elde edilmiştir. Elde edilen model kullanılarak Parçacık Sürü Optimizasyonu, Genetik Algoritma ve Büyük Patlama Büyük Çöküş optimizasyon algoritmaları aracılığıyla optimum PID katsayıları elde edilmesi amaçlanmıştır. Hidrolik robot kol MPG Makina Prodüksiyon Grubu Makine İmalat San. ve Tic. A.Ş.’ de yapılmıştır.

    Regression Tool İn Ms Excel® Spreadsheets For Biological Data: R-bioxl;

    A user-friendly MS Excel® spreadsheet as a freeware (R-BioXL) was developed to fit mathematical models to experimental data. (R-BioXL is available to https://drive.google.com/drive/folders/1GyjT3Z_CJQZu6ASb4LQBlS-ajLa_nF6X?usp=sharing) Initially, users are everyone at expected to enter their X-Y data and define their parameters of the model. Then, a model equation should also be entered again by users. Users can visualize data (scatter plot) and model fit (line plot) with the defined initial estimates of parameters on the same graph by default. Squared differences between experimental data and model estimates are calculated automatically. Users can change the initial estimates of the parameters to make the model closer to the data instantly, and Solver Add-In of Excel® should be used to minimize the sum of squared error by changing the parameter values. After the parameters are obtained, standard errors (by using “SolverAid” macro), 95 and 99% confidence intervals of the parameters, p values to determine the statistical significance of the parameters, and goodness-of-fit indices are calculated as the last step. All results can be saved on a different Excel® working page. Whole procedure takes a couple of minutes (~3 to 10 min) depending on the Excel® experience of the user. The utility, accuracy and reliability of the spreadsheet was shown by applying two-parameter (non-linear) Michealis-Menten equation for enzyme kinetics, three-parameter (linear) van Deemter equation for chromatography, and four-parameter (non-linear) modified Gompertz equation for microbial growth. In conclusion, R-BioXL can be safely and freely used to describe the experimental data with Excel® knowledge, without any skills in programming and without additional cost for other software package. © 2024 Sidas Medya A.S..     A Preprocessing Method Based on 3D U-Net for Abdomen Segmentation

    Deep learning methods have made significant progress in the field of biomedical automatic segmentation but still open to developments, especially due to the insufficient use of preprocessing methods. In this study, a pre-processing step is proposed both to improve segmentation performance and to produce faster segmentation results. In this context, it is intended to obtain the abdomen region of interest (ROI) by using 3D U-Net, which has been shown to be effective in numerous studies. The presented work involves training a 3D U-Net using the CHAOS dataset and samples from the AbdomenCT-1K dataset, comprising a training dataset with 6998 slices. Afterwards, the network was exclusively tested using samples from the AbdomenCT-1K dataset, which consists of 1311 slices, to showcase its generalizability across diverse datasets. The study systematically examined the impact of fine-tuning parameters, including k value for k-fold cross-validation (CV), batch sizes (bs), and learning rates (lr), on the overall segmentation performance. Additionally, the study extended to training 3D U-Net using distinct loss functions, specifically Dice, Focal Dice, and Focal Twersky, to evaluate their respective effects on segmentation outcomes. In various scenarios, the best Dice score recorded was 99.71 %. Using the best models obtained from classical training and CV, each data in the test dataset was evaluated for its Hausdorff Distance (HD), 95th percentile of Hausdorff Distance (HD95), and Average Symmetric Surface Distance (ASSD). Following the segmentation process, the abdomen ROI was identified for each 2D slice using Connected Components Analysis (CCA) and established based on the largest bounding box to mitigate information loss. After applying CCA on the predicted image from the best model, an average reduction of 33.34 % in dimensionality was achieved for the entire test dataset. © 2025 Elsevier Ltd

    Dryfit: an Excel Freeware Tool To Describe Thin Layer Drying of Foods

    We introduced DrYFiT (drying data fitting tool), a Microsoft Excel freeware tool to be used for modeling thin-layer drying of foods, which is available at . There are 12 models in the tool and it can be used without any modeling and programming skills. Time and moisture ratio data can be entered and one of models available (one at a time) can be selected to describe the drying data. Parameter values, standard error of the parameters, p value and a statement that indicates whether the parameter is statistically significant or not (alpha = 0.05) are reported. Moreover, R2, adjusted R2 and root mean square error values are calculated for each model. Users can instantaneously observe the experimental data and the model fit on the same graph. Residual plot is given next to this graph. It is possible for the users to have the results of all models applied to drying data within a couple of minutes. The results of DrYFiT were compared with some popular software programs used for nonlinear regression and identical values (parameters, standard errors, p values, goodness-of-fit statistics) were obtained for 40 datasets.

    Çok Serbestlik Dereceli Bir Hidrolik Robot Manipülatörün Deneysel Modellenmesi ve Optimal Kontrolü

    Bu çalışmada, çok serbestlik dereceli bir hidrolik robot manipülatörün deneysel modellenmesi ve optimal kontrolü gerçekleştirilmiştir. Hidrolik robot manipulator kaldırma-indirme ve uzatma-çekme olmak üzere iki tür hareket tipine sahiptir. Bu hareketler toplamda on dört farklı şekilde olmak üzere yedi adet tahrik elemanı ile tahrik edilmektedir. Bu on dört farklı hareketin deneysel modellenmesi yapılmış ve transfer fonksiyonları elde edilmiştir. Elde edilen transfer fonksiyonları kullanılarak systemin optimal kontrolü için PID kontrolcü tasarımları yapılmış ve PID kontrolcü kazançları ayarlanmıştır. On dört farklı harekete ait transfer fonksiyonu deneysel olarak elde edilen veriler kullanılarak MATLAB System Identification Toolbox ile tanımlanmıştır. Elde edilen transfer fonksiyonları kullanılarak Genetik Algoritma, Parçacık Sürü Optimizasyonu, Arı Algoritması, Guguk Kuşu Algoritması ve Büyük Patlama Büyük Çöküş optimizasyon yöntemleri aracılığıyla sistemin kapalı çevrim basamak cevabına göre özgün olarak belirlenen amaç fonksiyonunu minimize edilmiştir. Bu çalışma kapsamında Büyük Patlama Büyük Çöküş ve Hooke Jeeves algoritmasının birlikte kullanıldığı hibrit bir optimizasyon algoritması önerilmiştir. Önerilen algoritma ile diğer optimizasyon algoritmaları karşılaştırılmış ve elde edilen sonuçlar grafiksel olarak sunulmuştur.
